Molecular phylogeny of the highly diversified catfish subfamily Loricariinae (Siluriformes, Loricariidae) reveals incongruences with morphological classification.

Abstract:

The Loricariinae belong to the Neotropical mailed catfish family Loricariidae, the most species-rich catfish family. Among loricariids, members of the Loricariinae are united by a long and flattened caudal peduncle and the absence of an adipose fin. Despite numerous studies of the Loricariidae, there is no comprehensive phylogeny of this morphologically highly diversified subfamily. To fill this gap, we present a molecular phylogeny of this group, including 350 representatives, based on the analysis of mitochondrial and nuclear genes (8426 positions). The resulting phylogeny indicates that Loricariinae are distributed into two sister tribes: Harttiini and Loricariini. The Harttiini tribe, as classically defined, constitutes a paraphyletic assemblage and is here restricted to the three genera Harttia, Cteniloricaria, and Harttiella. Two subtribes are distinguished within Loricariini: Farlowellina and Loricariina. Within Farlowellina, the nominal genus formed a paraphyletic group, as did Sturisoma and Sturisomatichthys. Within Loricariina, Loricaria, Crossoloricaria, and Apistoloricaria are also paraphyletic. To solve these issues, and given the lack of clear morphological diagnostic features, we propose here to synonymize several genera (Quiritixys with Harttia; East Andean members of Crossoloricaria , and Apistoloricaria with Rhadinoloricaria; Ixinandria, Hemiloricaria, Fonchiiichthys, and Leliella with ineloricaria), to restrict others (Crossoloricaria, and Sturisomatichthys to the West Andean members, and Sturisoma to the East Andean species), and to revalidate the genus Proloricaria.

Abstract:

Fish surveys were conducted between 1994 and 2003 in the Batang Hari drainage, Sumatra. The fish fauna of the drainage now includes a total of 297 species of which 48 are new records (45 of them new records for Sumatra). Six new species are described in the families Cyprinidae (Crossocheilus obscurus, Osteochilus kerinciensis, Pectenocypris micromysticetus), Nemacheilidae  (Nemacheilus  papillos)  and  Cobitidae (Pangio atactos, P. bitaimac). Crossocheilus pseudobagroides, Diplocheilichthys, D. jentinkii, Osteochilus scapularis, O. vittatoides, Leptobarbus rubripinna and Rasbora hosii are revalidated. Lectotypes are designated for Labeo oblongus and Rasbora hosii. The identity of Osteochilus enneaporos, Nemacheilus longipinnis and Monotrete leiurus are  discussed. A  brief overview of M. leiurus suggests that M. bergii and M. ocellaris are valid species.

Phylogeny and polyploidy: Resolving the classification of cyprinine fishes (Teleostei: Cypriniformes).

Abstract:

Cyprininae is the largest subfamily (>1300 species) of the family Cyprinidae and contains more polyploid species (∼400) than any other group of fishes. We examined the phylogenetic relationships of the Cyprininae based on extensive taxon, geographical, and genomic sampling of the taxa, using both mitochondrial and nuclear genes to address the phylogenetic challenges posed by polyploidy. Four datasets were analyzed in this study: two mitochondrial gene datasets (465 and 791 taxa, 5604 bp), a mitogenome dataset (85 taxa, 14,771 bp), and a cloned nuclear RAG1 dataset (97 taxa, 1497 bp). Based on resulting trees, the subfamily Cyprininae was subdivided into 11 tribes: Probarbini (new; Probarbus + Catlocarpio), Labeonini Bleeker, 1859 (Labeo & allies), Torini Karaman, 1971 (Tor, Labeobarbus & allies), Smiliogastrini Bleeker, 1863 (Puntius, Enteromius & allies), Poropuntiini (Poropuntius & allies), Cyprinini Rafinesque, 1815 (Cyprinus & allies), Acrossocheilini (new; Acrossocheilus & allies), Spinibarbini (new; Spinibarbus), Schizothoracini McClelland, 1842 (Schizothorax & allies), Schizopygopsini Mirza, 1991 (Schizopygopsis & allies), and Barbini Bleeker, 1859 (Barbus & allies). Phylogenetic relationships within each tribe were discussed. Two or three distinct RAG1 lineages were identified for each of the following tribes Torini, Cyprinini, Spinibarbini, and Barbini, indicating their hybrid origin. The hexaploid African Labeobarbus & allies and Western Asian Capoeta are likely derived from two independent hybridization events between their respective maternal tetraploid ancestors and Cyprinion.

Tracing the first steps of American sturgeon pioneers in Europe.

Abstract:

Background: A Baltic population of Atlantic sturgeon was founded ~1,200 years ago by migrants from North America, but after centuries of persistence, the population was extirpated in the 1960s, mainly as a result of over-harvest and habitat alterations. As there are four genetically distinct groups of Atlantic sturgeon inhabiting North American rivers today, we investigated the genetic provenance of the historic Baltic population by ancient DNA analyses using mitochondrial and nuclear markers.


Results: The phylogeographic signal obtained from multilocus microsatellite DNA genotypes and mitochondrial DNA control region haplotypes, when compared to existing baseline datasets from extant populations, allowed for the identification of the region-of-origin of the North American Atlantic sturgeon founders. Moreover, statistical and simulation analyses of the multilocus genotypes allowed for the calculation of the effective number of individuals that originally founded the European population of Atlantic sturgeon. Our findings suggest that the Baltic population of A. oxyrinchus descended from a relatively small number of founders originating from the northern extent of the species' range in North America.


Conclusion: These results demonstrate that the most northerly distributed North American A. oxyrinchus colonized the Baltic Sea ~1,200 years ago, suggesting that Canadian specimens should be the primary source of broodstock used for restoration in Baltic rivers. This study illustrates the great potential of patterns obtained from ancient DNA to identify population-of-origin to investigate historic genotype structure of extinct populations.

Abstract:

We resolve the identity of the glass catfish, a species of Asian freshwater fish commonly encountered as an ornamental fish and an experimental subject that has long been misidentified as either Kryptopterus bicirrhis or K. minor. Our study indicates that the glass catfish is an unnamed species distinct from either, which we describe here as Kryptopterus vitreolus. Kryptopterus vitreolus is known from river drainages in peninsular and southeastern Thailand, and is distinguished from congeners in having a combination of: transparent body in life, maxillary barbels reaching beyond the base of the first anal-fin, dorsal profile with a pronounced nuchal concavity, snout length 29-35% head length (HL), eye diameter 28-34% HL, slender body (depth at anus 16-20% standard length (SL)) and caudal peduncle (depth 4-7% SL), 14-18 rakers on the first gill arch, and 48-55 anal-fin rays.

Summary:

The taxonomy of European species of Cottus (Cottidae) is revised. Results of molecular studies are summarised and the variability of morphological characters is reviewed. Molecular and morphological data support the recognition of 15 diagnosable species in Europe. A neotype is designated for C. gobio; the type locality is in the lower Elbe drainage. Cottus gobio, C. hispaniolensis, C. koshewnikowi, C. microstomus, C. petiti, and C. poecilopus are re-diagnosed. Eight new species are described. Three of them are restricted to France: C. aturi to the Adour drainage, C. duranii to the upper Dordogne, upper Lot and upper Loire drainages, and C. rondeleti to the Hérault drainage. Two new species are described from the Atlantic and North Sea basins: C. perifretum from Great Britain, and the Scheldt, Rhine, Seine, lower Loire and lower Garonne drainages, and C. rhenanus from the Meuse and lower and middle Rhine drainages. Cottus scaturigo is described from a single spring in northeastern Italy. In the Danube drainage, C. metae from the upper Save and C. transsilvaniae from the upper Arges are distinguished from the widespread C. gobio. Lectotypes are designated for C. ferrugineus and C. pellegrini. Cottus koshewnikowi Gratzianow, 1907 is declared nomen protectum and C. gobio microcephalus Kessler, 1868 is declared nomen oblitum. The original spelling of C. milvensis is discussed.
